Friend of the Devil immediately came to mind, Dylan did that quite a bit in the '90s, for instance in his "acoustic sets" in '99.
He also did Alabama Getaway quite a bit, and others have mentioned Black Muddy River & West LA Fadeaway.

It would be nice if he had done others....something like Days Between would have fit right onto Time Out of Mind.

In '96 Dylan also did a very nice cover of Elizabeth Cotton's Sugaree.....granted, it's not the Garcia song, but it's kind of similar.

Also in the late '90s Dylan started doing Not Fade Away.....which of course is a Buddy Holly song covered by tons of artists, but somehow the way his band did it struck me as a Grateful Dead tribute.

Dylan & Hunter, unfortunately, seem to bring out the worst in each other. Somehow I don't see Silvio or Ugliest Girl (or Together Through Life) as being highlights of their careers.

On Dylan's 1993 "World Gone Wrong" release, a collection of covers, he mentions in his excellent liner notes that he learned to play "Two Soldiers" from Jerry Garcia. He also plays "Jack-A-Roe" and "The Lone Pilgrim" on that album. His 1993 tour was called the "Don't You Let Your Deal Go Down Tour". On his "Time Out Of Mind" album he makes vague references to lines from a couple Dead songs in his song "Tryin' To Get To Heaven Before They Close The Door."

"I've been goin' down the road feelin' bad.
Trying to get to heaven before they close the door..

and:

"I've been all around this world boys
Trying to get to heaven before they close the door."

Hmm, is Skydawg a secret Dylanologist? We'll have to call him "Bobdawg" now....

While we're at it, there are a couple 1962 tapes of Jerry singing Man of Constant Sorrow unaccompanied - he introduces it as an old mountain song and says he'd like to sing it the way Roscoe Holcomb did it.
And wouldn't you know, Dylan was also a big Roscoe Holcomb fan, and he recorded Man of Constant Sorrow that same year....though in a very different way. (It was a standard being covered by lots of people in the folk boom.)
Soul-brothers from the start! Since both were ardent folksong-collectors, that may have been their primary bond. It's worth mentioning that also on Dylan's first album is See That My Grave Is Kept Clean (which the Dead did in '66), and Peggy-O (a later Dead standard). At early live shows ('61/62), he also did He Was a Friend of Mine and Death Don't Have No Mercy. We have one early Dylan show with In the Pines ('61), and one Dead show ('66).

Dylan also did Viola Lee Blues live once, in 1997 (the same year he started doing Oh Babe It Ain't No Lie, another Elizabeth Cotten song).

Roscoe Holcomb, by the way, can be heard on the Zabriskie Point soundtrack, doing "Single Girl". Very worthwhile.

Hmm.. I don't know about being a "Dylanologist", secret or otherwise...

I've never seen him live, but have had every Dylan album at one time or another, remember hearing most of his old songs when they were new songs and regard him as a master. I've been listening to him for most of my life. His songs are welded into my DNA.

His "Theme Time Radio Hour" show he did for a few years was great too. His wide variety of taste tied to a specific theme each week made for great radio. He was a pretty good radio jock too.
